I want to add another angle to this "bootstrap paradox", it does not necessarily start off as a perfect self-contained loop. This probably resulted from simple failed teleportation in random timeline that create a cascade loop.

The third theory kinda reminds me about Terminator 1 cut scene where it's revealed that Skynet caused the creation of itself in the past by sending terminator into the past where Cyberdyne finds the microcomputer in the destroyed T-800 and later creates Skynet based off of that technology

I like to believe it's the other way around actually, where the borealis housing combine tech is sent back in time to some salt mine in michigan. Tipped off by G-man, Cave Johnson buys said salt mine and the entire premise for Apeture Labs is based around reverse engineering the tech found on the Borealis. I mean why would the dry dock and the ship be so far underground? How did the ship even get there? It doesn't make sense to me unless the dock was build around the ship after it travelled there from somewhere else.
