The Golden Godesses predate Hylia and outrank her, as explained in Ocarina of Time that they are literally the creators of the planet. Hylia is the ancestor to the Hyrule Royal Family and was a light magic user who saved the planet from Demise, the magical ancestor to Ganondorf. She's not omnipotent and she's presumably dead, only survived by her spirit as the FOURTH goddess, not the first.

this theory honestly might make a lot of sense, we see all of the memories and tears of the dragon in 3rd person, not in link's or zelda's pov, so that might be hylia's pov somehow or just her intented way of manipulating link's emotions further down the road

Totk’s Masterworks confirms the Golden Goddesses created the Secret Stones and the website’s timeline doesn’t actually use “reborn” in reference to Rauru’s Kingdom, unlike prior to Spirit Tracks. Rauru’s founding uses the same phrase as the founding between Skyward Sword and Minish Cap so I doubt Nintendo wanted to 100% clarify any timeline placement.
I like the idea Hylia wanted to use them to trick Ganondorf into ending Demise’s curse, but I don’t believe his hatred can only reincarnate into Ganondorf. The Japanese version also says the Demon Tribe shall go on reincarnating so he may be making it so all monsters reincarnate but I choose to believe he is saying “even if you somehow stop my hatred from incarnating into different beings you would still have to deal with my buddies who already reincarnate”.
If we say Hylia orchestrated the stop to Ganondorf then can’t we expect the goddess to have orchestrated the death of all future incarnations of Demise’s hatred? I rather limit Hylia to manipulate Skyward Sword’s events alone as it feels like a get out of jail free card Nintendo can use whenever if we extend it beyond that game.

Heresy!! The Golden Goddesses are the progenitor gods! They are supreme! Hylia only reigns as the queen of the God Tribe because the Golden Goddesses have long since departed this world.
Hylia is subordinate to the Golden Goddesses. Not the other way around. There is no debate on this matter.
Aside from what you said about the Golden Godesses (as they predate Hylia), I actually mostly agree with this theory. It would explain why the only real appearance of the triforce is in Zelda's sealing power, and why the only place in the entire wild series that has any reference to the golden goddesses (and not just hylia) are the buildings and staircase leading to the Temple of Time.
You are not the only person to point out that Hylia is suspiciously good at manipulating people, as the goddess of time. I really think this has some fangs to it as a theory
Very interesting theory... but I don't buy into Hylia being omnipotent. She's just doing her best, and even had to give up her godhood so she could reincarnate as Zelda to help her chosen hero.
I mean I don’t agree but minaru has a symbol of an owl and she is spirit sage, ruaru is a old white guy with a beard and looking like a sensei- ruaru a dragon like spieces( Japanese symbolism-sensei. Sonia white woman- Hylian. My point the offspring of ruaru and Sonia I mean this from the ancient time and TOTK is end time line think about it what are they trying to show us and OoT right after TOTK hmmmm
So supposedly ganondorf is destroyed at the for good right, like a end all be all. So he shouldn't come back after right? Thats at least the feeling i got, like this is the end of the curse of demise.
Just to clarify; when I say “Matrix” style Hyrule I just mean that the events that will unfold in this world are already set in stone; therefore simulated.
Meaning that no matter what free will the characters in this tale think they possess they don’t as all roads lead to Hylias assumed outcome; the destruction of Ganondorf.
Starting out, the Zonai aren't like the golden goddesses, The Golden Goddesses created the world from nothing, which also served as the prison for Null.
2:07 Hylia actually isn't trying to stop Ganondorf's return in any of the timelines, she acts only to protect her people, the Hylians from harm, she doesn't actively attempt to stop the demon tribe's existence.

Nor are the 3 dragons Draconified individuals, this latter part is a HUGE bit of misinformation that caught on in the fandom from people not paying attention. There have always been 7 secret stones. No more no less, this is because they were given to Hylia after the golden Goddesses departed and Hylia passed her role of guarding them onto the Zonai, NOBODY in history ever consumed a stone until Zelda did it specifically because to do so would violate the wishes of the gods, the three dragons are just spirits gifted power by Hylia, just like Lanayru, Faron, & Eldin in Skyward Sword.

You Also seem to be under the misconception The Triforce is literally the goddesses, which it's not, the Triforce has it's own spirit, it's merely a piece of the golden goddesses Divine power left behind when they returned to Heaven

Sonia shares Hylia's blood, but she's not Hylia herself.
