Another decent reaction.
A number of things are learned during The Scorch Trials. We learn that the immunes can treat the Flare, but they can't cure it. The concept behind the Trials is to create something like engrams in the brain which would alter the brain's chemistry and so the enzyme which is used as a treatment. It can be got directly from the brain or indirectly from the blood. The idea is by creating and/or manipulating engrams via the Trials, which are complex, terrifying and potentially deadly puzzles to solve, an actual cure, something more than just a treatment, might eventually be found.
Neither Thomas nor his Maze mates are a cure when they arrive at Janson's, where Phase Two begins. Thomas definitely not, else his drawn blood would have flagged him. Phase Two consists of virtual Trials which explains some of the headgear seen on the suspended immunes. Remember Janson says to Paige: Whatever you're doing to them in there (to their brains) is working. The enzyme is extracted directly from the subjects' brains for efficacy testing as well as use in treatment. When one of the boys from another Maze tells the Gladers that those chosen by Janson are going to a farm, he's right. They're going to a farm to be harvested because they're the crop.
Keep in mind, Thomas and the others are also experiencing Trials through their life and death struggles at Janson's and in the Scorch. These are not controlled WCKD Trials like in the first film but still Trials. These experiences are continually altering Thomas's and the others' brain chemistry.
There's quite a bit of foreshadowing in both the first and second film that Teresa will wind-up betraying Thomas. Teresa clearly represents the Monomyth's temptress who tries to derail Thomas. She doesn't tempt Thomas with sex, but with arguments both logical and emotional advocating WCKD's viewpoint.
The reason why both Thomas and Teresa were implanted with the mantra WCKD is good was to prep them both for eventual reintroduction into WCKD. Teresa was a WCKD plant from the get-go. Since WCKD can control memories via its brain implants, it wiped Thomas' memories of his opposition to WCKD while making him think WCKD was pursuing the proper course with regard to finding a cure to Flare. WCKD did this because it wants Thomas to rejoin WCKD free from his recent opposition. It's clear from what both Janson and Ava Paige do and say in the second film that they wanted Thomas back in WCKD - if possible. Something that Dr. Paige may desire more than Janson. Thomas was critical to WCKD's success in the past, and his perceived value doesn't seem to have diminished. The purpose behind Thomas' questioning by Janson was to ascertain whether Thomas had been rehabilitated. If Thomas had passed by agreeing that WCKD is fundamentally good and pursuing the right course of action, he would have had his memory restored, sans his previous opposition, like Teresa and resumed his position within WCKD.
However, Thomas again eventually concluded WCKD wasn't good despite being brainwashed. Thomas even tells Janson he knows how WCKD attempted to manipulate him into rejoining WCKD when he says Let me guess, WCKD is good, as he and the others were escaping. At that point, Janson appears to conclude Thomas is a lost cause and gives up trying to persuade Thomas.
Thomas volunteered to go into the Maze. This fits the Theseus and Minotaur myth which undergirds Maze Runner. Theseus (Thomas) volunteered to enter the maze to save the sacrificial victims (the immunes). After his betrayal of WCKD, Thomas was given a choice by Dr. Paige: Shape-up or ship-out. In Thomas's visions, Paige tells Thomas: You have to choose. It's important to realise there's a mother-son relationship between Paige and Thomas.
After Teresa's memory is restored at Janson's, it's increasingly clear Teresa is completely in line with WCKD. She even begins subtly showing disgust or animosity towards Thomas. Her reaction as she looked at Barkley's handheld radio at Jorge's base sealed the deal. She was going to betray Thomas. The only question was under what circumstances.
Teresa tells Thomas: Everything was fine until you .... This implies she never approved of whatever he'd done. Thomas' drug-induced dream-vision at Marcus' party makes it clear Teresa wasn't part of Thomas' betrayal. Thomas acted alone.
Why was Teresa in the Maze? As mentioned earlier, she was a WCKD plant and part of the plot to rehab Thomas. Ironically, though, the longer Teresa is in contact with Thomas, the further she moves away from him. Teresa and Thomas are analogue characters. Both betray, let's say, their family. They're both also very altruistic in the own way. Which one is the villain depends on your answer to the films' theme: Does the end justify means?
Teresa, like WCKD, is willing to sacrifice however many immunes it takes to find a cure. Her goal, from which she never wavers, is to save mankind and end the suffering. Thomas defected from WCKD because he concluded no cure was possible and that the Trials were merely cruel and deadly exercises in futility. So, Thomas's goal is to save the immunes from needless suffering and death. The goals of Teresa and Thomas are in conflict.
Who's right? That may depend on whether there is a cure or not. If there is no cure, then Thomas's tack would seem on the best footing. However, if a cure is possible using WCKD's methodology, then its position appears superior. If WCKD is right, Thomas may be condemning the entire surviving population of Earth to an unnecessary horrible death with his recalcitrance. That could be hundreds of thousands or even millions of people. It's worth remembering in Thomas's generation immunes are rare. Most kids his age are not immune. If everyone else dies and only immunes survive, it's no guarantee mankind will.
What if Thomas, the genius, were wrong about there being no cure? It does come across as an act of supreme hubris to declare absolutely there is no cure to Flare. Theseus's hamartia was hubris, and Thomas is Theseus in this story. Like many a tragic hero, Thomas, despite being motivated solely by a desire to do good, is actually an agent of chaos, leaving nothing but a trail of death and destruction in his wake.
As Thomas's analogue, Teresa also has a dark side. She clearly didn't care about what would happen to the Right Arm personnel. Ava Paige told Janson to get-rid-of (kill) them. As early as Jorge's, we know Teresa considered betraying Thomas as she pondered Barkley's handheld radio. She could have alerted WCKD at any point before they got to the Right Arm camp and prevented unnecessary bloodshed. She seems to have been waiting until they found the Right Arm. Teresa is so invested in WCKD she wanted the Right Arm eliminated because she saw it as a threat to WCKD and to any potential cure.
Teresa is fixated on finding a cure. Nothing else matters. Like Dr. Paige, she sees immunes as only a means to an end (the cure) and not as people. She only cares about Thomas because he was a valuable resource (medical doctor/researcher) to WCKD formerly, and she wants him back in that role. He may discover the cure.
Was there ever actual romance between Thomas and Teresa? Like the mantra WCKD is good, it would make sense if that were a false memory implanted in Thomas to facilitate Teresa bringing Thomas in from the cold. No doubt, they were colleagues and friends in WCKD, though. For Thomas, there's probably an emotional bond with Teresa because she represents his now unknown past life. If their bond was in any way romantic, would Teresa betray him so?
It's reasonable to assume WCKD can tell from their implants where the immunes are over short distances. They targeted the Right Arm personnel only in their attack on the camp. After WCKD has seized control, it prepared to evacuate the immunes and kill the Right Arm personnel. Thomas, who had escaped, surrenders himself. This is an act of desperation. He has a bomb, and he's trying to make a bargain with WCKD. He knows WCKD wants him. Thomas threatens to blow himself up unless Ava Paige/WCKD releases the immunes, but Ava Paige rejects this offer offer. There is a tragic irony here which becomes apparent later.
Here, Thomas being selfless and impulsive has created a dilemma for himself. If he kills himself, he accomplishes nothing. Yes, he escapes WCKD and probably frustrates their purpose, but he doesn't save the immunes. Saving the immunes is his goal. However, when the others indicate they are willing to die, too, in order to escape WCKD, Thomas has a tough choice to make. Does he kill them all? If Thomas kills them all, they escape WCKD, but Thomas really wants them to live and live free from WCKD. If he relents, then they are all under WCKD control. He clearly doesn't want that, either. That's the dilemma. The choice should be the option that's the nearest to the actual goal. That must be life even if under WCKD's control. While there's life, there's hope. But that doesn't seem to be the direction Thomas is inclining towards. VERY out of character for Thomas. Clearly, he's struggling with what to do, and we don't often make good choices when emotions are high.
Teresa and Ava Paige plead with Thomas to relent. Ava Paige even promises him: Everything can go back to the way it was. Teresa said basically the same thing earlier. After all, this is what WCKD and Dr. Paige have always wanted. Like Teresa, Thomas can have his memory back and his position within WCKD restored. She meant it, too, because Ava Paige is actually a foster-mother figure for Thomas. He is her prodigal son. The brutal killing of Mary by Janson coupled with this counteroffer from Ava Paige, which undoubtedly tempted Thomas, may be what is pushing him towards killing them all. Fortunately, Jorge rescues Thomas from his dilemma in the nick of time.
A number of things are learned during The Scorch Trials. We learn that the immunes can treat the Flare, but they can't cure it. The concept behind the Trials is to create something like engrams in the brain which would alter the brain's chemistry and so the enzyme which is used as a treatment. Assuming they finish the Maze Runner trilogy, I'd love to see them do the 10-part series The Haunting of Hill House (2018).

the 3th movie is the best of all 3! i mean all are awesome but the 3th is mindblowing. and side info: the 3th took so long because Dylan O`Brien (Thomas) got heavy hurt in the first minutes of filming the 3th movie, he did fall from the train and got under the car. he had to recover almost a year. the Stunt was not safe and he did say it to the crew, but they forced him to do it and then it happened. he had all the rights to be mad at the crew and screw filming the movie, but he came back to the set and he did act outstanding.

You're talking about the British actor Thomas Brodie Sangster (Newt). To me it sounds like at least one of you guys are British, please, correct me if i'm wrong. Then you should know that Thomas has been an actor since a very young age and has been in many movies. He was that little cute kid in Love Actually, he was actually 12 in that movie but looked like 8 or something, lol. He also played the oldest boy in that serie Nanny MacFee, he was then 15 but looked like ten. He was Ferb in Phineas and Ferb, and so on.... So when he played Newt he was 24 when the first movie came out, and Dylan O'Brien who played Thomas was 23 and all those boys in the glade including Thomas and Newt were supposed to be teenagers around the same age, 15-18... except Chuck who was only 12.
Thomas Brodie Sangster also played 13 year old Jojen Reed in Game of Thrones.
