Can we have a story where the hero is an unapologetic conqueror? Somebody who reaches the conclusion that the only way to save a land or even a whole world is by becoming its ruler.
It really comes down to the fact that the famous maxim originates from the 1938 novel which inspired the games in which the Assassins were presented as less heroic but more intriguing with their bizarre contradictory morality that we could then use to reflect upon our own society by contrasting it. The games make the Assassins the heroes because they are protagonist centered narrative saga. As such they cope with the nihilistic maxim by making it into an esoteric metaphor for... well whatever you want really, which for the developers tends to mean the values of the UN.
I was in my mid teens when I played AC1-2 and I remember just how super cool atheism and moral relativism were in 2010, so Assassin's Creed was merely riding the zeitgeist. A lot of millennials are still stuck in that frame and will never get out of it.
