When I saw you break out the tourch... I did the same thing on all the bondo. I believe that stuff is Rino Shield bed liner.  The rust restore comes in a rattle can black and non rattle clear.  12$ a can here at Harbour Freight.

I'm finding Dremels are pretty handy where a Die Grinder wont get in the corners! Think I'd just put that piece on not worry about anything else there!

I think there should be something closing that area of the b pillar off.

Dog leg looks good Stephan - I don't know if there is a panel for the area you're talking about but I wouldn't be afraid to just weld that other panel right over that area - as long as no water gets trapped in there or goes inside the van.  Nice work getting it to fit - it's always a bit of work :)
