The Bene Gesserit never wanted to rule but to manipulate bloodlines, politics and religion to create a human that can rule and protect  humanity from extinction. Their mistake was that a messiah with prescience would lock humanity in the messiah's chosen path which leads to stagnation and dependency, thus vulnerability. Paul refuses to choose the path that will free humanity because it seems too cruel and would cause so many deaths and an abandoning of his humanity.
